:Sorry to hear about your save :(. You may have accidentally used the wrong party (bootstrap) setup or wrong item setup, or maybe it worked once but a [[glitch Pokémon]] duplicated or altered an item in the bag. Sadly you can't really get it back anymore, but if you do the [[SRAM glitch]] without clearing the save with Up+Select+B, there is a chance (yet only depending on precise timing) your party might return, but nothing else. Sometimes corrupted save files don't say the corrupted message, no. I'd recommend trying custom firmware with JKSM personally, so you can backup save files; (though is not everyone's taste). Another culprit to losing your save file especially on 3DS is accidentally clicking on an [[unterminated name glitch item]] or going out of bounds.
